If they vanished entirely then it sounds like you accidentally sold them. Done it myself loads of times.

I found a couple of years ago when the 'plant all' button was brought in, that if you checked the value of your raw seeds in Supply Depot, but didn't remove the a's in the boxes before hitting "buy up" or "sell surplus", that the supply depot will sell all the seeds.
